He made his Olympic debut at the tender age of fifteen during the 1994 Winter Olympics in Lillehammer, showcasing his prodigious talent early on. Just three years later, he clinched his first medal, a silver, in the 4 × 5 km team event at the FIS Nordic World Ski Championships.

At the 2002 Winter Olympics, Manninen reached the pinnacle of his career by winning a gold medal in the 4 × 5 km team event at the age of twenty-three. As a cross-country skier, he notably finished eighth in the individual sprint event at the 2002 Winter Olympics.

After announcing his first retirement from competitive skiing on May 29, 2008, to focus on family and pursue a career as an airline pilot, Manninen made a triumphant return to the World Cup on November 28, 2009, in Ruka, Finland, where he finished second. The following day, he celebrated his first victory since his comeback. His first race in 2010 took place in Oberhof, Germany, where he achieved his forty-seventh career win. Manninen made a second comeback on January 7, 2017, in Lahti, Finland, finishing in eighteenth place.
