He served as the superior general of the SSPX from nineteen ninety-four until two thousand eighteen, guiding the organization through a period of both challenge and change.

Fellay's journey in the Catholic Church took a pivotal turn in nineteen eighty-eight when he, alongside three other bishops, was automatically excommunicated by Pope John Paul II. This excommunication stemmed from their consecration by Archbishop Marcel Lefebvre, an act deemed unlawful and schismatic by the Holy See. At the time of his consecration, Fellay was notably the youngest Catholic bishop in the world, achieving this distinction at the age of thirty.

In January two thousand nine, a significant development occurred when, at Fellay's request, the Congregation for Bishops, under the direction of Pope Benedict XVI, rescinded the excommunications. This act marked a crucial moment in Fellay's ecclesiastical career, reflecting a shift in the relationship between the SSPX and the Vatican.
