As a northerner, Goukouni played a crucial role in the first Chadian Civil War, commanding the FROLINAT rebels with the backing of Libya against the southern-dominated government. Following the resignation of President Felix Malloum, he ascended to the presidency of Chad's transitional coalition government, established under the Lagos Accord, with fellow rebel commander Hissène Habré serving as defense minister.

During his presidency, Goukouni adopted a pro-Libya stance, which eventually led to tensions with Habré, who opposed Libyan influence. These differences culminated in Goukouni's overthrow by Habré's forces in nineteen eighty-two. After his removal, he emerged as a leading opponent of Habré's regime, actively resisting his government during the Libyan-Chadian conflict as a rebel leader supported by Libya.
