His journey in senior club football began in 2013 with VfB Stuttgart, where he made history as the club's youngest debutant and goalscorer.
In 2016, at the age of twenty, Werner transferred to RB Leipzig for a then club record fee of ten million euros. During his time with Leipzig, he achieved remarkable milestones, becoming the youngest player to reach both 150 and 200 appearances in the Bundesliga.
