His leadership was instrumental in the liberal victory, which led to the establishment of a new federalist constitution and the renaming of the nation to the United States of Colombia. He served twice as president under this new government, first in an interim capacity from eighteen sixty-one to eighteen sixty-two while the constitution was drafted, and then as an elected president from eighteen sixty-two to eighteen sixty-four. His fourth term spanned from eighteen sixty-six to eighteen sixty-seven.

Despite facing personal challenges, including significant facial injuries sustained in battle in eighteen twenty-four that necessitated a metal prosthesis for his jaw, Mosquera's influence remained strong.
